Dear Tiffany,
That is a great question. In fact it is one that I asked before I left to go on my first trip. The scientists use an instrument called a D-96 which is a depth integrated sampler. It looks like a torpedo, but it is able to hold a teflon bag inside of it. It is connected to a winch and it is lowered down to the bottom of the river and as it is being lowered and raised up, it collects water through a nozzle on the nose. That is how they collect water from the deep parts of the river. It is an amazing contraption...and an expensive one too--each D-96 costs thousands of dollars, so we had to be really careful with them!
